    The Magic of Permutation Matrices: Categorizing, Counting and Eigenspectra of Magic Squares

    Permutation matrices play an important role in understand the structure of magic squares. In this work, we use a class of symmetric permutation matrices than can be used to categorize magic squares. Many magic squares with a high degree of symmetry are studied, including classes that are generalizations of those categorized by Dudeney in 1917. We show that two classes of such magic squares are singular and the eigenspectra of such magic squares are highly structured. Lastly, we prove that natural magic squares of singly-even order of these classes do note exist.Comment: 26 page

During the seminar, several participants presented their current research, and ongoing work and open problems were discussed.     Contribution of precipitation and reference evapotranspiration to drought indices under different climates

    In this study we analyzed the sensitivity of four drought indices to precipitation (P) and reference evapotranspiration (ETo) inputs. The four drought indices are the Palmer Drought Severity Index (PDSI), the Reconnaissance Drought Index (RDI), the Standardized Precipitation Evapotranspiration Index (SPEI) and the Standardized Palmer Drought Index (SPDI). The analysis uses long-term simulated series with varying averages and variances, as well as global observational data to assess the sensitivity to real climatic conditions in different regions of the World. The results show differences in the sensitivity to ETo and P among the four drought indices. The PDSI shows the lowest sensitivity to variation in their climate inputs, probably as a consequence of the standardization procedure of soil water budget anomalies. The RDI is only sensitive to the variance but not to the average of P and ETo. The SPEI shows the largest sensitivity to ETo variation, with clear geographic patterns mainly controlled by aridity. The low sensitivity of the PDSI to ETo makes the PDSI perhaps less apt as the suitable drought index in applications in which the changes in ETo are most relevant. On the contrary, the SPEI shows equal sensitivity to P and ETo. It works as a perfect supply and demand system modulated by the average and standard deviation of each series and combines the sensitivity of the series to changes in magnitude and variance.     A Multispecies Monitoring Approach for Mesocarivores in the US Northern Rockies

    Mesocarnivores are ecologically important species that are wide-ranging and often difficult to detect. Fisher (Pekania pennanti), lynx (Lynx canadensis), and wolverine (Gulo gulo) (hereafter mesocarnivores) are three mesocarnivores of conservation or management concern native to the US northern Rocky Mountain region (NRM). Federal and state managing agencies in NRM have multiple directives that guide management of these species and their habitats. Fulfilling these mandates is complicated by two overarching problems: 1)gaps in knowledge about the basic distribution, habitat requirements, and spatial and population trends of these mesocarnivores in the region; and 2) the lack of an appropriate, multi-scale framework to analyze the short-term and long-term trends of these species. In response, the USFS is developing a comprehensive mesocarnivore monitoring strategy to meet our mandates for the NRM. These ideas will ultimately be merged with those of our partners. We present the initial phase of this monitoring strategy, a sequential hierarchy that links the following questions to geographic locations: 1) is the species present? 2) are multiple individuals and females present? 3) how many are present? These questions were developed based on a series of structured interviews, as well as past local and regional survey and monitoring efforts for these mesocarnivores. Repeated investigations of these questions over time will allow understanding of changes in distribution and populations of these mesocarnivores in the NRM.

    Small interfering RNA targeting HIF-1α reduces hypoxia-dependent transcription and radiosensitizes hypoxic HT 1080 human fibrosarcoma cells in vitro

    Background: : Hypoxia inducible factor-1 has been identified as a potential target to overcome hypoxia-induced radioresistance The aim of the present study was to investigate whether selective HIF-1 inhibition via small interfering RNA (siRNA) targeting hypoxia-inducible factor 1α (HIF-1α) affects hypoxia-induced radioresistance in HT 1080 human fibrosarcoma cells. Material and Methods: : HIF-1α expression in HT 1080 human fibrosarcoma cells in vitro was silenced using HIF-1α siRNA sequence primers. Quantitative real-time polymerase chain reaction assay was performed to quantify the mRNA expression of HIF-1α. HIF-1α protein levels were studied by Western blotting at 20% (air) or after 12 hours at 0.1% O2 (hypoxia). Cells were assayed for clonogenic survival after irradiation with 2, 5, or 10 Gy, under normoxic or hypoxic conditions in the presence of HIF-1α-targeted or control siRNA sequences. A modified oxygen enhancement ratio (OERŽ) was calculated as the ratio of the doses to achieve the same survival at 0.1% O2 as at ambient oxygen tensions. OERŽ was obtained at cell survival levels of 50%, 37%, and 10%. Results: : HIF-1α-targeted siRNA enhanced radiation treatment efficacy under severely hypoxic conditions compared to tumor cells treated with scrambled control siRNA. OER was reduced on all survival levels after treatment with HIF-1α-targeted siRNA, suggesting that inhibition of HIF-1 activation by using HIF-1α-targeted siRNA increases radiosensitivity of hypoxic tumor cells in vitro.     Gauging DNA degradation among common insect trap preservatives

    Genetic methods for species identification are becoming increasingly popular and can accelerate insect monitoring. However, obtaining good DNA quality and quantity from insect traps remains a challenge for field studies. Ethylene glycol, propylene glycol, and Renner solution have been previously suggested as suitable preservatives for the collection of genetic material, but a systematic overview of their performance under compromising field conditions is lacking. Here we experimentally test whether and how different preservatives affect DNA quality under different conditions and evaluate how choice of preservative may affect metabarcoding and more demanding downstream applications (e.g., RADseq). For this, we used the house cricket, Acheta domesticus (L.) (Orthoptera: Gryllidae), and tested propylene glycol, ethylene glycol, and Renner solution for their ability to preserve DNA over 27 days in various dilutions and temperatures. DNA quality was measured as DNA fragmentation and success rates in PCR amplifying a COI fragment of 658, 313, or 157 bp. Undiluted propylene glycol and ethylene glycol always retained high molecular weight DNA at room temperature. No high molecular weight DNA was preserved at 37 °C or in any dilution. Nevertheless, the COI sequence could be amplified from samples at every condition. Renner solution did not preserve high molecular weight DNA and fragmentation increased over time at 37 °C until amplification was impossible. The results suggest that propylene glycol and ethylene glycol are suitable preservatives for collecting both genetic and morphological material, but dilution or high temperatures compromise their ability to preserve high molecular weight DNA. For genomic approaches requiring high DNA quality, additional preservatives may need to be tested

    Inhibition of N-Myc down regulated gene 1 in in vitro cultured human glioblastoma cells

    AIM: To study short dsRNA oligonucleotides (siRNA) as a potent tool for artificially modulating gene expression of N-Myc down regulated gene 1 (NDRG1) gene induced under different physiological conditions (Normoxia and hypoxia) modulating NDRG1 transcription, mRNA stability and translation. METHODS: A cell line established from a patient with glioblastoma multiforme. Plasmid DNA for transfections was prepared with the Endofree Plasmid Maxi kit. From plates containing 5 x 10(7) cells, nuclear extracts were prepared according to previous protocols. The pSUPER-NDRG1 vectors were designed, two sequences were selected from the human NDRG1 cDNA (5'-GCATTATTGGCATGGGAAC-3' and 5'-ATGCAGAGTAACGTGGAAG-3'. reverse transcription polymerase chain reaction was performed using primers designed using published information on -actin and hypoxia-inducible factor (HIF)-1 mRNA sequences in GenBank. NDRG1 mRNA and protein level expression results under different conditions of hypoxia or reoxygenation were compared to aerobic control conditions using the Mann-Whitney U test. Reoxygenation values were also compared to the NDRG1 levels after 24 h of hypoxia (P < 0.05 was considered significant). RESULTS: siRNA- and iodoacetate (IAA)-mediated downregulation of NDRG1 mRNA and protein expression in vitro in human glioblastoma cell lines showed a nearly complete inhibition of NDRG1 expression when compared to the results obtained due to the inhibitory role of glycolysis inhibitor IAA. Hypoxia responsive elements bound by nuclear HIF-1 in human glioblastoma cells in vitro under different oxygenation conditions and the clearly enhanced binding of nuclear extracts from glioblastoma cell samples exposed to extreme hypoxic conditions confirmed the HIF-1 Western blotting results. CONCLUSION: NDRG1 represents an additional diagnostic marker for brain tumor detection, due to the role of hypoxia in regulating this gene, and it can represent a potential target for tumor treatment in human glioblastoma. The siRNA method can represent an elegant alternative to modulate the expression of the hypoxia induced NDRG1 gene and can help to monitor the development of the cancer disease treatment outcome through monitoring the expression of this gene in the patients undergoing the different therapeutic treatment alternatives available nowadays

    Extrinsic Dexterity: In-Hand Manipulation with External Forces

    Abstract — “In-hand manipulation ” is the ability to reposition an object in the hand, for example when adjusting the grasp of a hammer before hammering a nail. The common approach to in-hand manipulation with robotic hands, known as dexterous manipulation [1], is to hold an object within the fingertips of the hand and wiggle the fingers, or walk them along the object’s surface. Dexterous manipulation, however, is just one of the many techniques available to the robot. The robot can also roll the object in the hand by using gravity, or adjust the object’s pose by pressing it against a surface, or if fast enough, it can even toss the object in the air and catch it in a different pose. All these techniques have one thing in common: they rely on resources extrinsic to the hand, either gravity, external contacts or dynamic arm motions. We refer to them as “extrinsic dexterity”. In this paper we study extrinsic dexterity in the context of regrasp operations, for example when switching from a power to a precision grasp, and we demonstrate that even simple grippers are capable of ample in-hand manipulation. We develop twelve regrasp actions, all open-loop and handscripted, and evaluate their effectiveness with over 1200 trials of regrasps and sequences of regrasps, for three different objects (see video [2]). The long-term goal of this work is to develop a general repertoire of these behaviors, and to understand how such a repertoire might eventually constitute a general-purpose in-hand manipulation capability.
